Which is the most compatible video file format for HTPC?

Apologies if this has been dealt before.

I wanted to know what would be the best format (mp4, divx, TS_Video, iso image,...) for the dvd or bluray rips to store in order that I could play it through different media players. I need to convert a huge dvd collection into one single format to be compatible with various software players. Since the process is time consuming I would like to settle on the best acceptable format and not repeat it.

+1 to mkv h264 with ac3 audio. With aac 5.1, there is decoding problem with avr. I had to convert mp4 acc files to mkv ac3 for playback in my bdp so that sound comes in the correct speaker. With HTPC there is no such problem.
 
MKV for sure. Not just because of the size, but the option of multiple audio streams (with different languages and/or format) plus multiple subtitles.
