I was wondering what would be better for watching movies, music too but mostly movies. An AVR or Separates. I do plan on getting a surround sound 5.1 but right now I am going to start off with a nice pair of Floor Speakers, the Bowers & Wilkins CM8 or the Martin Logan Motion 40. From there I will add the rest of the other speakers from that same line of manufacturer.
I know alot of the AVR's have all the extra features but I would really like to go after the best sound quality and something that will last, something that will keep the heat away from all of the other precious parts. I have a $3,000 budget for the receiver part of this system. Maybe the Marantz 5.1 separates or a Pioneer Elite AVR.
What would be a nice set up for a situation like that?

With 3k to splurge if you are contemplating B&W CM series. Rotel would be an ideal mate. Rotel RSX-1562 should be a ideal partner .

Separates however would give you better flexibility in the long run as well as better SQ. I doubt you would be able be get a Rotel Processor + 5 channel PA for $3 k

However have a serious look at Emotiva as well.
XMC-1 Processor $1500 + XPA-5 Power Amp $900 = $2900

Emotiva pairs well with B&W 600 & CM series not too sure how it would pair with Martin Logan
