On a bluray disk, secondary audio generally is either different language or commentary by the director, actor, producer what not. If thats what you mean by bd-video secondary audio. If it is about audio settings, them bit stream is the best setting whilst connected to an AVR with built-in DAC with an HDMI cable.
Answered above and no, it doesn't affect the sound quality at all. Leave it off.
